One cannot fully understand the biology of a cell without understanding the central role that gene expression and its regulation play. RNA polymerase was discovered in eukaryotes in 1959 and in prokaryotes in 1960, and the subject of transcription regulation was reported in the early 1960s. Although many breakthrough experiments were performed in the 1970s, there has been, unquestionably, an explosion in our knowledge in the field since the 1980s thanks to the rapid development and use of powerful genetic, biochemical, and physical techniques. As a result, many plausible, sometimes unexpected, ideas have been generated. More encouragingly, some of the ideas have been accepted.

Volumes 273 and 274 of Methods in Enzymology cover, for the first time, methods and other analytical approaches for the study of transcription and its regulation in prokaryotes and eukaryotes. The chapters in these two volumes describe steps of transcription; component machinery and their specificity; purification, assays, and properties of RNA polymerases and their intrinsic and extrinsic (including regulatory) factors that guide transcription initiation, elongation, and termination; and the assembly of RNA polymerase holoenzymes and many regulatory protein-protein and nucleoprotein complexes, including chromatins. A few chapters dealing with specialized techniques analyzing transcriptional regulation are also included.

These volumes will help further exploration of how transcription controls cellular adaptation, development, and differentiation. We underscore the importance of DNA-protein interactions in studying transcription and its regulation, a subject covered in Volume 208 of this series.

It has been just seven years since Volumes 273 and 274 of Methods in Enzymology, which covered RNA polymerase and associated activities, were published. Since then, there has been an explosion in the amount of information that has come out on RNA polymerase and transcription, driven by the intensification in technology. In Volumes 370 and 371, we try to take up where Volumes 273 and 274 left off, but we include and emphasize what we feel is an important aspect of RNA polymerase that was only touched on in the previous volumes. It is quite clear now that RNA polymerase does not act alone. Its associated factors are key in determining initiation, elongation, and termination occurrences. The reliance on the associated factors is often so great that it is difficult to determine whether a given protein is an RNA polymerase-associated factor or is, in fact, a subunit of the enzyme.

The chapters in these volumes describe the RNA polymerase enzymes and the associated factors, and their effects on transcription initiation, elongation, and termination. The chapters expose both prokaryotic and eukaryotic systems, but they are purposely kept undivided irrespective of the origins of the RNA polymerases. We predict that as more is learned about the prokaryotic and eukaryotic systems of transcription and gene regulation, we will realize how similarly they behave rather than how differently.

RNA-Ligand Interactions, Volumes 317 and 318, showcase many new methods that have led to significant advances in this subfield. The types of ligands described in these volumes certainly include proteins; however, ligands composed of RNA, antibiotics, other small molecules, and even chemical elements are also found in nature and have been the focus of much research work. Given the great diversity of RNA-ligand interactions described in these volumes, we have assembled the contributions according to whether they pertain to structural biology methods (Volume 317) or to biochemistry and molecular biology techniques (Volume 318). Aside from the particular systems for which these techniques have been developed, we consider it likely that the methods described will enjoy uses that extend beyond RNA-ligand interactions to include other areas of RNA processing.

In the last decade, enormous progress has been made on the physiology of plant roots, including on a wide range of molecular aspects. Much of that progress has been captured in the chapters of this book. Breakthroughs have been made possible through integration of molecular and whole-plant aspects. The classical boundaries between physiology, biochemistry and molecular biology have vanished. There has been a strong focus on a limited number of model species, including Arabidopsis thaliana. That focus has allowed greater insight into the significance of specific genes for plant development and functioning. However, many species are very different from A. thaliana, in that they are mycorrhizal, develop a symbiosis with N2-fixing microsymbionts, or have other specialised root structures. Also, some have a much greater capacity to resist extreme environments, such as soil acidity, salinity, flooding or heavy-metal toxicities, due to specific adaptations. Research on species other than A. thaliana is therefore pivotal, to develop new knowledge in plant sciences in a comprehensive manner. This fundamental new knowledge can be the basis for important applications in, e.g., agriculture and plant conservation. Although significant progress has been made, much remains to be learnt. It is envisaged that discoveries made in the recent past will likely lead to major breakthroughs in the next decade.

Synopsis
